FYI, putty's 2nd option is to bind middle-click to paste, so you can have both working identically.
Regarding what combination to assign wheel-clicks to, my answers is do not assign, leave it working ...

I just checked, paste with middle button works fine in PhpED 5.2.
I have no idea which mouse you have used but here is mine:

Middle click for paste is a standard thing at least under KDE, not sure about Gnome.
Putty is a known stuff only under Windows but even there I can hardly call it standard.

I think it's not required. Indeed, if you have 'auto copy' checked in the terminal settings it will copy selected text without any clicks. Regaring paste, it can be done with click on the mouse wheel ...
