I see how it's possible to filter files from getting published if it's within a subfolder of the project (right click then properties). How do you filter files that are in the root folder of the project? A right click->properties of the project name brings up the project properties instead of the folder properties.

A button right to the project root directory input box will open properties dialog where you can set filters for it.

I think it would make so much more sense to group the Allow files (masks) and Dissallow files (masks) options on the same dialog with Don't publish directories
