The purchased version of Polystyle is installed. It works great with PHP & HTML files, however JS files don't allow Polystyle to reformat--the option to reformat is not visible.

The purchased version of Polystyle formats most every file format and would prefer not to have to exit PHPed to reformat a .js file.

Is there a set up feature on PHPed that I've overlooked?

Format with polystyle is an integration command. You can modify it under Tools > Settings and pick Tools > Integration there.
Look for the "Format text with Polystyle" entry, select it and press edit. Then in the parameter window, just add ;*.js to the extension filter and presto
