I don't seem to be able to set the syntax colour of custom php functions, they are detected as text in the appearance section.

Can anyone tell me how to get around this?

Sorry, it's unclear what custom functions you expected to find in appearance section.
It has colors for standard functions only. I'm not sure why would "custom" functions appear here.
