Hi Radiv, I'm not sure what problem you faced with. If your code contains JS, like some javascript code in script tag in HTML part of your PHP script, then CodeNavigator would show it on the JS tab. Otherwise the tab remains empty.
If Autoswitch feature is on, CodeNavigator follows current cursor position and switches tabs for you when you move from php to js or back. Refresh is about re-fetching parser results in case if for any reason CodeNavigator contains some stale information. Under normal circumstances as long as shown tree is displaying actual info from the parser, Refresh shouldn't change anything.
