I can't believe that it simply left an empty page upon Run in debugger button pressed.
Did you change any settings from their defalts?
Did IDE show you any error messages?

I have tried to set the number of folders to a number like 30 but this is not getting saved. Is there a way to increase the number of favorite folders beyond 10?

ah, it means that you effectively kill the process while it's saving its settings and then wonder why the settings are not saved...
Just do not kill and let it shutdown normally.
