Is that possible to assign keyboard shortcuts to user-defined customization commands?

Thanks in advance.

Yes, sure. Open Settings dialog, then Customization tab, then double-click on the command you're interested in. In the Shortcut field you should enter the mnemonic for the keyboard shortcut you're going to use. Example is "Ctrl+E". If you enter an incorrect shortcut, PhpED will display a little help on the valid shortcut values.

It seems to be a bug in v4.0 (eval):
I assigned shortcut (Ctrl+Shift+U) for my customization command, but the key combination stops work after closing and reopening the IDE. It starts to works only after I either call the command first time using Tools/Scripts menu or I enter the customization command properties window and close it. Then it works until I close the IDE.
