Think this is lots of work to implement, but I might as well try to suggest it
The way Visual Studio does this is great: You have one docking layout while you are editing etc, and another is applied during debugging. That way, you can use larger code explorer windows and help etc while editing, and make the debugging windows appear during debugging.
