Debugging with Ajax Timer enabled

I have an ajax timer set for about 5sec on an update callback. It appears if I hit a breakpoint in the debugger, the timer keeps running. This eventually causes the system to hang. What is the proper way to debug this scenario?

disable timer before calling update, then re-enable after update is finished.
